What is the best substance to wash a beer filter with. Have a canister but not sure what the best way is to clean them and get rid of the stench.
 
You should reverse flush it immediately after using it and then soak it in Star San. After that, you can dry it out but you need to do it quickly, or place it into a long cylindrical container filled with Star San solution and put a lid on it - this is what I do. Next time you use it, drain it for 30 minutes and throw away the first litre of beer that runs through it. If it smells off, chuck it out but that shouldn't happen if you look after it
 
What is star San? Do you mean by reverse flush, fill the keg with water and filter?
 
I've read that soaking in Napisan (or Sodium Percarbonate) is a good way to clean the filter cartridges.

Back wash the filter immediately after use by connecting a keg of water to the outlet of the filter and pushing the water through it in the opposite direction that you ran the beer through it. Do this until it runs clear. Then soak overnight in sodium percarbonate and dry.

Then a quick soak in Star-San sanitiser before the next use.
 
FYI, if using nappysan, make sure its the plain version. No purfume or lemon fresh *****
