I know quite a few people use the brewmate software and was wondering how the effect of steeping specialty grains is imputed into a recipe?

I'd appreciate any tips.

I would just add them in with your extracts but put the efficiency at something like 40-50%
 
For most of the grains such as Carapils or Roast Barley I add them in after the main grains have been evaluated, but then ignore the difference reported by Brewmate.
You can always go to "edit fermentables" and disable or adjust the grains - as we all know, using half a kilo of roast barley in a stout isn't going to be the same as adding half a kilo of sugar or base grain.
