    Bottling yes. But you will need additional equipment to successfully get it into a bottle without losing carbonation and oxidation. Either a counter pressure filler or blichman beer gun will be what you are looking for, as well as a gas bottle and reg to push things along.

    If you are ready to go I'd decant the top layer and pitch the middle layer, trying to avoid adding the bottom layer. Plenty of healthy yeast ready to go straight away.

    What about when you transfer to a keg without priming sugar? If there is minimal head space will the oxygen present be enough to cause noticeable oxidation or is oxidation more likely to occur from poor transfer practices?
